ignoring folders or files

I have certain metadata folders named inside where my movies are located. Is there a way for mezzmo to ignore folders or files during the initial scan

No - if you add a folder into your Mezzmo library, Mezzmo will add that folder and all sub-folders (assuming you have "Include sub-folders" checkbox selected). You can specify the types of files to add (e.g. just video files) using the "File filter" edit box in the Add Folder dialog.
