If it's MP4 then there's a great , free program called Vidcoder that'll convert & shrink to MP4 & the quality is very good.
I would have thought your issues were down to the Mezzmo profile you're using rather than the player itself.

Could it be the Server advertisement interval setting? Mine is set to 86400 secs but not sure if that's the default. Try setting this to ,say, 1800 secs (30mins).
If Mezzmo can't then just try joining the 2 parts with something like VirtualDub. It's very quick & can do it without any transcoding.

I use Vidcoder mostly these days. Very good quality conversion. Can either passthru the audio or convert it to another format , say DTS to DD5.1 etc.

There are settings within Mezzmo where you can set the quality of transcoded video files to improve the transcoding rate, not sure where they are but Paul can advise you there.
